Based on the fact that you have the best brakes in the world.......I wouldn't worry about it
Just changed brake pads on my R-spec and noticed that the shim does not cover all of the area of the piston. The mark left by the piston is just a little more than half its diameter. The shim has a large open area, that the bottom part of the piston does not touch. To me this would possibly lead to the piston getting angled when the brakes are applied, and perhaps binding up after extended, or hard usage. Does anyone have any idea why the shim does not cover all of the piston pressure area? Or some way to fill in the hole in the shim.

I don't think its a problem, the brembos on my evo had a similar look to what you're describing
...and i don't quite agree with brembos being the best in the world...i would say most common high performance brakes
